Dom Dudo led Union with 15 points and seven rebounds and Tre Charles added 14 points and six assists in the battle between two of Section 1-1A's top three contenders.
Zaire Harrison paced Cornell (6-3, 14-4) with 15 markers.
The Scotties (6-2, 13-4) trailed 33-31 at the half and 42-41 after three periods.
"They jumped out and we climbed back in and it just went back and forth from there," Union coach Mark Stanley said. "It really was a good game. But we were only 8 of 16 from the free-throw line in the fourth and missed five straight and that was the difference.
"With 40 seconds left, it was a three-point game, but we just couldn't make our foul shots. We were fouling to stop the clock, then we'd drive and get fouled and couldn't make them. We put ourselves in that situation, not saying we would have won, but had we stepped up and hit our free throws, the outcome definitely could have been different."
Vincentian Academy (8-0, 13-2) continues to lead the section, followed by Union and Cornell. The Scotties travel to Vincentian on Friday.
